The National Museum of Scotland on Chambers Street is one of the great free museums of the world, and it's spectacularly underrated by international visitors who head straight to the castle. The Victorian Grand Gallery alone — a soaring glass-roofed atrium full of suspended aircraft, whale skeletons, and engineering marvels — justifies the visit. Then there are the galleries: Scottish history from Pictish stones to the Industrial Revolution, natural world collections, world cultures, science and technology, and art and design. The Scottish History galleries on the upper floors are genuinely excellent — telling Scotland's story from geological formation through independence wars to the modern day with real artefacts and smart curation. Highlights include the Lewis Chessmen, Dolly the Sheep (the original taxidermied clone), and the Millennium Clock Tower. The rooftop terrace offers free panoramic views across Edinburgh — less famous than Calton Hill but equally stunning. Allow at least 3-4 hours, though you could spend a full day. The café on the top floor is good. Completely free, no booking required, and one of the best things to do on a rainy Edinburgh day (which narrows it down to most days).
